Squier fu nominato incaricato speciale per gli affari in tutti gli stati centroamericani nel 1849 e negoziò trattati con il Nicaragua, l'Honduras e San Salvador. Squier was appointed special chargè d’ affaires in all Central American states in 1849 and negotiated treaties with Nicaragua, Honduras and San Salvador. In 1853 he made a second visit to Central America to examine a line for a planned interoceanic railway and to further study the archeology of the country.
