Er bemühte er sich darum die bedrückte Stellung der jüdischen Minderheit in Europa zu verbessern. Im Zusammenhang mit diesen Auseinandersetzungen erschien 1783 sein epochemachendes Spätwerk 'Jerusalem' - das auch auf die Gesetzgebung in Preußen Einfluss genommen hat - in dem er sich gegen jeden Glaubenszwang wendet und unbedingte Religions- und Gewissensfreiheit fordert. Mendelssohn unterscheidet zwischen Staat und Religion die streng zu trennen sind und unterschiedliche Aufgaben erfüllen. Von Kant Garve und Herder bewundert wurde sie in kürzester Zeit neben Lessings 'Nathan dem Weisen' zur meistdiskutierten Toleranzschrift der als 'Zeitalter der Toleranz' bekannten Epoche.
